Hi,
Could you switch the permalinks to another structure and back to the preferred structure in the plugin.
This can be due to WP cache.
The theme doesn’t decide on the permalinks structure, it’s set by WordPress. Could you contact the plugin author regarding how it performs with custom post types if my suggestion doesn’t work.
