Could you contact the SEO plugin author to see if the plugin requires any special codes to have the plugin working with the theme.
The plugin already has wp_head which is used by plugin to hook and add functions to the header file.
I’m not sure what you’ve mentioned is related to the problem the plugin is able to get working. The header file is present in all pages and is a common file to everything in the theme.
The theme uses a custom page which is a standard way of displaying frontpage in WordPress themes.
Please refer to plugin author on it, i can provide instructions if it requires any specific adjustments.
